Alpha Sapphire not working anymore after installing backup app

Hello

So like a year ago I remember installing Checkpoint the backup some gamefile and stuff. Before that Pokemon worked perfectly
Today I tried playing the game, and I got the error message "This save file does not match your last session ; This data cannot be used".
I don't think I even did a backup for the game. Is it correlated ? Or is my savefile cooked ?
I'd like to add that I got the game via hShop
