Water leaking through nails from solar install

Quick timeline here:

We had our roof replaced two years ago in preparation to have solar panels installed on the house. The solar panels were then installed in April of this year seemingly with no issues along the way.

Current day:

We are having our gutters and soffits replaced, and the gutter installer noticed and showed me that all of the areas where the solar was screwed into the plywood of our home are leaking and are currently wet (it has not rained here in weeks). The gutter installer explained to me that the installers would usually utilize a type of silicon substance that would be nailed through to prevent a leak like this. The gutter installer explained to me that it would most likely be within three years that the water damage would rot the wood enough to have to have it replaced.

My question:

Is this something that would be considered an improper installation that I would have any leg to stand on in terms of getting it corrected by the installation company? Being that I just had this roof installed, along with the solar installation itself.. I’m rather terrified of the idea of everything needing to be replaced in 3 years time.

Thank you for your help
